A novel HLA allele, HLA-A*03:420, identified by next-generation sequencing

Abstract: To date, the IPD-IMGT/HLA Database reports more than 600 HLA-A*03 alleles.1 Here, we report a novel HLA-A*03 allele, HLA-A*03:420 which was identified by next generation sequencing (NGS) in a 31 year old volunteer stem cell donor. The full HLA-typing was HLA-A*01:01, 03:420; -B*07:02, 08:01; -C*07:01, 07:02; -DRB1*03:01, 15:01; DQB1*02:01, 06:02.

Next generation sequencing was carried out using the NGSgo®-MX6 sequencing kit according to manufacturer's recommendations and sequenced on an Illumina MiSeq platform. Data analysis was performed by the NGSengine software Version 2.18 (GenDx, the Netherlands). Confirmatory typing was performed by Sanger-sequencing using the ProTrans S3 HLA Single Allele Sequencing Set (ProTrans Medical Diagnostics, Hockenheim, Germany) and the electrophoresis was performed on an ABI3730 Genetic Analyzer (Applied Biosystems). For allele assignment, the HiType software (Inno-Train, Kronberg, Germany) was used based on the most recent HLA database.

HLA-A*03:420 differs from its most similar variant HLA-A*03:01:01:01 by a single nucleotide substitution in exon 1, codon −22, where GTC- > ATC results in an amino acid exchange from Valine to Isoleucine (Figure 1). Since this alteration affects the leader peptide this change might affect cell surface expression. However, this assumption should be proven by functional experiments
